It's probably a setting in Mudbox, but I'm not familiar enough with it to be able to help you.
Perhaps asking the mudbox community directly would be a better idea. As I understand, the problem is that if you import an FBX file with a skeleton parented to multiple meshes/objects in Mudbox, and export it again, the link between skeleton and the other objects is lost.
