What's the question. If you import a model with the "Face Shapes" setting enabled, the body parts will have the corresponding body shape keys available. But the game engine requires triangulating the model, and Blender can't do this with meshes containing "shape keys"

Modifier cannot be applied to a mesh with shape keys
The easiest solution would be to import the model without the shape keys, triangulate it, and then add the shape keys. But then the "shape keys" are not added to the body parts.
