In regard to other items, such as eyebrows, unexpectedly becoming invisible... There might be a few different things happening.
It'll be hard to tell what's happening unless we can see an example Blend file.

1) Your materials might be wonky.
Blender/MakeHuman only makes basic, starting materials for items on your character. You are expected to check those materials to be sure that they work the way you want them to. Most of the time, materials are okay and can be used to render a finished product but, sometimes, you'll need to fix them up.

2) Something similar to the masking issue that I mentioned above might also be happening.
Don't forget that if your items have multiple layers, they might also be masked when you didn't expect.
If your character is wearing a T-shirt and a jacket, the shirt might have a mask that is used when the jacket is visible. To further confuse the issue, your character's body might ALSO have one or more masks for the T-shirt AND the jacket. You have multiple masks in multiple layers on multiple objects. Things can get hairy.
The solution is to go through items, one by one, and sort them out like the way I detailed, above.

3) There might be other modifiers such as "Subsurface" that are interfering. Go to your Modifier panel and check to see what's happening. Again, it's hard to give details without having a Blend file to work with.

4) The render engine you select can be giving you problems.
You've got two or more different engines to choose from... Cycles, EEVEE, Blender-Internal and, possibly, others. (If you have installed an alternate render engine.)
Materials created for one engine may or may not work properly if you try to use another for rendering.
Materials for Cycles and EEVEE are mostly compatible but not always. Materials for Blender-Internal often don't work well (or not at all) when rendered in Cycles or EEVEE. If you have installed an alternate render engine, there's no telling what might happen.
The solution is to go back and check your materials to be sure that they are made for the render engine you actually intend to use.

It's hard to tell what's going on without an example to see. Post something and I'm sure we can all hammer things out. :)
